If you can suspend without X, I would say that some program that is running 
on your X desktop, maybe some Gnome/KDE stuff, causes the problem. 

To find that program, you can use pstree to see what processes belong to the 
graphical desktop and kill the processes one by one until suspend works.

If this doesn't help, you can go to init 3 and execute the init scripts that 
belong to the runlevel that you use for starting your X desktop one by one 
until suspend doesn't work anymore.
