I can't comment on the problems you are encountering, but I can share a
technique that often works for getting a working dual-boot system up and
running:

Most times, as long as the first primary partition on your disk is big
enough, the recovery CD (or partition) will install to that -- without
rebuilding the partition table.

So, you may be able to follow this procedure to get your dual-boot
system working:

1.  Partition into a partition for Windows, and slack space for Unix
    Possibly, you may need to set up a dummy partition in the Unix
    space, or possibly leave it unpartitioned, to "trick" the recovery
    CD into doing what you want.

2.  Install Windows from the recovery disk set.

3.  Install Ubuntu into the remaining space.

You may need to use the "advanced" installation method in Ubuntu to make
this work; I don't know it well enough to judge.
