Googling quickly, there are definitely references to /dev/thinkpad
being both a device file (in current thinkpad_source) and a directory
- so some historical change occurred somewhere.  It may be your
configure-thinkpad is doing things the old way, and tpctl the new.
You might want to check versions: /dev/thinkpad etc. as device files
works fine for me in:

tpctl-4.17
configure-thinkpad-0.9

No expert here - Google will tell you what changed and why.
