As far as I understand the situation jpilot uses pilot-link to the the
connections. To use USB connections you need a recent version of
plot-link (> 0.10) and jpilot needs to be compiled with this option. I
presume if you have a recent distribution this will be the case. I think
it is possible to use any package that uses pilot-link to do a sync.
Personally find jpilot very convenient.
