I normally achieve this by setting the "active" partition to the
partition I am installing Windows on, so then the Windows installation
installs the bootloader there (using this method I have 3 independant
installations of Windows 200{0,3}). But, IIRC, only primary partitions
can be marked active, so this method will probably not work for you (I
am assuming the primary NTFS currently has the Windows with the working
bootloader?).
You may be able to "fixmbr" with options (or something similar) to
install a bootloader onto the boot sector of the partition (but I
haven't tried this before).
