I have seen similar things with my R40.

Do you use the cpufreq feature with a non acpi driver?

I don't know what the real reason for this problem is, but it helped for me
to use the acpi cpufreq driver instead of any other cpufreq module mucking
directly with the hardware (speedstep, etc ...).
