My guess is something on a schedule.  Possibilities include scanning for 
the "slocate" database (on by default in some distro's with typically 
daily scan), or defragging.

See if it happens the same time every day, and run top or other program 
to show busy processes.

I found firefox (any browser I guess) will make the CPU run hotter if 
left on some page with a busy flash or java program.
