Could it be that it adjusts the temperature thresholds for shutting down
the system?

Yes it is, and also during the kernel compiles the fan was audibly
running at full speed and exhausting a lot of hot air.

I just ran a stress test under Windows (though maybe not a good one),
and I also compiled a kernel under Slackware 10.2 (kernel 2.6.14.4): No
problems.

# cat /proc/acpi/ibm/fan
status: enabled
speed: 3501
level: auto

# cat /proc/acpi/ibm/thermal
temperatures:	47 43 31 47 32 -128 28 -128

The above values were extracted shortly after initiating a kernel
compilation on the Ubuntu system. Shortly before the system shuts down,
they surely look different.
