Now I upgraded again to 4 GB RAM, but even with PAE enabled only 3 are

Unfortunately the reason for this (3GB) limitation is hardware one. Memory
controller in the Intel 945GM Northbridge is quite infamous for supporting
only 4 GB of RAM max, of which usable is only 3. No matter what kernel do
you use. As far as I know, this can not be overridden in any (esp software)
way.
