I wouldn't completely rule out a software problem.

Easy way: when it gets hot execute "top" and see if any process is using
100% of the CPU (%CPU is the name of the column). I had occasions that
some software (a daemon, a web tab, etc.) used all the CPU making the
processor hot.

Using a CPU monitor in your window manager / desktop might help as well.
Be aware that some of them like the LXDE one might show the CPU as 25%
(if you have 4 cores) but it might still get hot under this
circumstancies. "top" would show 100%
