There are a number of settings in the kernel for dealing with various BIOS 
bugs and hitches relating to APM and suspend/resume stuff. Its tedious, but 
pretty much the only way to debug this sort of thing is either find someone 
thats worked out the bugs in pretty much exactly your setup already, or 
systematically test different kernel options by rebuilding kernels with 
various different ones.

No. IBM's Thinkpad BIOS only understand FAT (I guess thats understandable). 
The bios has to be able to figure out the filesystem so it can recover the 
hibernation file, thus, sadly, you can't get away from that FAT partition...
