I have been seeing the same thing.

Ubuntu Dapper 6.06 has some troubles with ibm-acpi i think.
This is definately a software bug, as the problem does not eksist in Breezy.

I seems the gnome-power-management package doesn't react on manually 
adjustments. And it tries to overrule them.

Same goes for the volume up/down. Pushing the buttons => software vol 
up/down. But also the internal hardware => unpredictable volume.
